Context of 1 Chronicles 9:3
1So all Israel were registered by genealogies—behold, they are written in the book of the kings of Israel. Judah was carried away captive to Babylon because of their unfaithfulness. 2The first to settle on their property in their towns were Israelites, kohanim, Levites and the Temple servants. Those from the children of Judah, the children of Benjamin, and the children of Ephraim and Manasseh who settled in Jerusalem were: 4Uthai son of Ammihud, son of Omri, son of Imri, son of Bani, who was a descendant of Perez son of Judah. 5From the Shilonites: Asaiah the firstborn and his sons.

- Adam Clarke Bible Commentary · v. 3And in Jerusalem dwelt - Several of the tribes of Judah, Benjamin, Ephraim, and Manasseh, took advantage of the proclamation of Cyrus to return to Jerusalem, and so mingled with the Israelites, and those to whom Jerusalem had previously appertained; and this was necessary in order to provide a sufficient population for so large a city.Read the comment
- Barnes’ Notes on the Bible · v. 3The correspondence and the diversity between the account here and in Nehemiah Nehemiah 11:4-19 are explained by the probability that both writers drew from a common and fuller document.
